I'm working with Glyph 3.0.9, with a file with 10 masters.
After setting up and launch Kern On, when I re-open it, all and only "0" models are deleted. This only happens if I run the script. If I set the models and close and re-open Kern On, nothing is deleted.
This happens if I don't set for each master the "0" models.
I tried to isolate one of the masters in a new glyphs file and this time no model was deleted.
So this bug seems to happen with files with multiple masters if "0" models are not setting up for all masters.

Which script are you running that causes the problem?
If model pairs are deleted while Kern On is sleeping (e.g. using Glyphs’ kerning window or a script) and then re-start Kern On then these models are removed. Maybe this is happening in your case?

No external script causes the problem, it's from Kern On.
This happens if I don't set the same "0" model for each master.
If all my masters share the same "0" models, no models are removed.
